I'm guessing it could be system lag. It could be any process such as virus scanner, auto update checking, a system monitoring program, etc...
I wouldn't concentrate on it too much being its mostly minor pauses.

I guess the big question is, when did this first start happening? If there's a day when this pause started to appear, then it might be TWGS-related. If I knew when it started, I could look at my change logs to see what I did that might be causing it.
