I've attached a screen shot of the file structure. I have both the old and the newer Mombot. The new one does not have planet negociate, but the old one does.

I've tried renaming to the same name but that does not merge them together. Someone suggesting copying and pasting files but there's just these two CTS files.

If you want to add new scripts just copy and paste those scripts into the appropriate directory of the new mombot section. Not sure why but my neg.cts script is in the mombot/commands/data directory, but I may have put it there unintentionally. However the newest version of mombot finds it when I type "neg" at the mombot prompt.

And there lies the mystery. When I look in the folders I see very few if any scripts. In the Commands > Cashing folder it's empty. In the Modes > Cashing folder I see Ferb & Merch. I cannot see anywhere a script called neg, but I did see a help file for neg and this simply says:

Its because the versions you have are so old. Download the 1032 version from navhaz.com

Someone could make your bot CBY, its so old, 1032 plugged that security hole.

Just copy the newer versions over the older ones over-writing as necessary, if you have scripts that are not in the newer version they will not be touched that way.
